🧫 A resistant phenotype tells you an antibiotic did not work. Genomic analysis asks a different question: which resistance genes are present in the isolate?

Resistome profiling compares genome sequence data with curated resistance databases to identify known AMR determinants. In our WGS workflow, ResFinder is one of the tools used for AMR gene detection.

The key is interpretation. A detected gene does not always mean clinical resistance in every setting, but it can provide an important signal for research, surveillance, and comparative genomics.

Antimicrobial resistance is not only about whether a bacterium survives an antibiotic. Genomics can help us investigate which resistance genes are present and how they may differ between isolates.

With WGS, researchers can explore:
🔹 AMR-associated genes
🔹 Resistance profiles
🔹 Strain-level genomic differences
🔹 Links between resistance and other genomic features

Bacteria have their own defence systems. CRISPR arrays can act as a genetic record of past encounters with bacteriophages, while other defence regions help microbes survive viral attack.

Genome analysis lets us identify these features directly from sequence data and compare how defence systems vary between strains. In our workshop workflow, CRISPR and defence-system exploration is performed after genome annotation using a genome visualisation approach.

Whole Genome Sequencing analysis starts with one basic decision: choosing the correct dataset.

Before downloading from NCBI, always check:
✔ Organism and strain
✔ Accession number
✔ Sequencing platform
✔ Raw reads vs assembled genome

For microbial WGS:
🔹 SRA provides raw sequencing reads
🔹 GenBank provides assembled and annotated sequences

This is the first step we’ll cover practically in our Whole Genome Sequencing Workshop.
